Error description
There is an ant script called WAS_HOME/properties/postinstall/actions/os400PropertiesSetup.ant which updates the WAS_ROOT variable in the WAS_HOME/setupCmdline script and it is called at interim fix uninstall time or it can be called multiple times. There is a line: replace file="${WAS_HOME_CANONICAL}/bin/setupCmdLine" token="WAS_ROOT=" value="WAS_ROOT=${WAS_HOME_CANONICAL}"/> The above line can replace WAS_ROOT=/bla with WAS_ROOT=/bla/bla if called twice. The setupCmdLine template starts with WAS_ROOT=
Local fix
Edit the WAS_HOME/bin/setupCmdLine and replace the incorrect WAS_ROOT
Problem summary

The IBM WebSphere Application installation location variable was changed to an invalid installation location path in the setupCmdLine script.
Problem conclusion
The configuration script os400PropertiesSetup.ant is fixed and it will update the setupCmdLine script correctly after uninstalling an interim fix. The fix for this APAR is currently targeted for inclusion in fix packs 8.0.0.12 and 8.5.5.8.
