Closed as program error.
Error description
During deployment of the EAR, WebSphere Applicaiton Server is inserting the following tag: <webApp href="WEB-INF/web_merged.xml#WebApp_ID"/> into the ibm-web-ext.xml. WebApp tag containing deployment descriptor HREF incorrectly added to WebAppExtensions. It appears this webApp tag has no effect. Additionally, the context-root in the extensions metadata is no longer used in v8 and v8.5, as we now have an application_merged.xml to store that data. In earlier servlet specifications, we do use the extensions metadata for the context root.

Problem conclusion
