Closed as program error.
Error description
When using the server package command, the product extensions (as defined in ${wlp.install.dir}/etc/extensions) are ignored and not included in the resulting zip file. The issue occurs with both --include=all and --include=minify. To recreate the issue: 1) Create a product extension to Liberty 8.5.5. 2) Create a server and edit server.xml to use a feature provided by the product extension. 3) Run server package on the new server. The packaged server should include the configured product extension, but it does not.

Problem conclusion
The server package command was updated to add product extension files to its output zip. The fix for this APAR is currently targeted for inclusion in fix pack 8.5.5.1.
